Solve : Missing or corrupt windows/system32/config/system?

I have windows xp professional. I put in the MICROSOFT cd in and hit repair.  In the COMMAND prompt it had c:\windows> and had to put in cd c:\ to get C:\    Then I put in chkdsk /r  It took about three hours to do this because the FIRST time it repaired ONE or more segments.  Then I had to do it again to make sure I had a good C drive.  I have a D Drive but is only used for backup of files.  I checked that and it was good. Now I am wondering if I should have used the D Drive to also form a boot.  Any way I still have a problem.  Is it WORTH to diconnect the D drive's power and just reinstall the xp pro in the C Drive again and then put the D drive back on and back it in, (Files), to the C Drive?      Thanks...
